My clutch used to do that after a few hot shifts. I'd take it to the dealer, or syphon off fluid from the clutch fluid reservoir and replace with new DOT 3 brake fluid a few times after driving. You will get a whole fluid exchange in short order.
I usually end up doing it for cost for fellow Vette owners as a service to the brotherhood. ;) The current tune should be fine I would imagine, if anything, you may have to add alittle fuel back in.
The only manifold porting I've done was for port matching on a FAST 90. If you are running an LS2/7 throttlebody, there is a big improvement that can be made there also.
