The TCC - torque converter control- should activate in 4th gear and (if memory serves me) above 35mph. What that is... is the torque converter electrically locks with the transmission and there is no slip. This means the tq converter and transmission are "locked" together and turn at the same...
If the SES light is not coming on... perhaps it's the torque converter lock up on 4th gear.
I know you just had your tranny done, but it's a possibility.
You should get the lock on 4th... Which would be at that speed.

I have a 3.73 rear end and a crate motor now, but I remember the lugging at that speed and low RPM you are speaking of.
That dead spot is the result of the intersection of the RPM, speed, and torque curve.

A shop well versed in TBI motors and carbs should be able to help. You will have to call around a lot though.

Here is a schematic of the pins used on the 84 ECM harness. I don't see a pin for the fan.
The knock sensor should be in the block... above the oil pan... on the passenger side in a water jacket fitting. I am assuming that's what you mean by below the exhaust manifold.
Sounds like your TBs are out of balance.
You can set the balance rather easy- you will need to cut the weld on the balance screw on the linkage and knock out the rear TBs anti-tamper plug in the idle set screw passage.

Check to see if the retractor has become loose behind the panel. The retractor will lock up if there is momentum... and an ever so slightly loose retractor will shimmy and lock up more often.
