Fighting a similar problem

Be interesting if you get any leads. Mechanic left the hood up and ran the battery down on my 86 while changing the clutch master and slave. Everything looks right and the security light goes out but the starter won't engage. May be related so hopefully if you find a solution it may be related to mine (I hope).

Already tried that one. Also bypassed the clutch switch and put a VATS bypass in - no change. Just noticed there's some kind of an aux fuse holder referenced in the manual that I'm going to have to check out tomorrow.

I've tried everything that I know to do. the security light goes out. when the key is in start position the security light flashes.

If the security light is on the computer is not seeing the chipped key. Try cleaning the key with an alcohol dampened cloth then run it in and out of the lock while rewiping the key pellet. Also the wires for the system sometimes rub through in the column and cause some grief. Just had a chevy product that had a poorly contacting tumbler assembly. If you have access to a scan tool check to see if the VTD parameters are active, that will give you a starting point. Good Luck.

if you have a DTC 46 showing ,the VATS module is not supplying the fuel enable signal to the computer which is as noted above a indication the
module can not read the key successfully.
Vats also disables the starter at the same time.You can confirm a VATS problem by hot wiring the starter;

if the engine cranks over but does not fire up , your problem is VATS related
If it fires then you have a different problem , check the starter circuit wiring from the Ign switch through the starter enable relay and NSS to the starter

Vats

You said you bypassed VATS - did you also stop the anti-theft alarm from functioning? For the longest time mine wouldn't start because the alarm would go off and even with a VATS bypass it would just drain the battery thinking that the alarm is still going off.
Also check your radio. My original stereo would leave the antenna up and drain the battery overnight.
Good luck!
