long-pin vs short-pin cams

I got part of my answer to this question from an earlier thread, but still need another piece of info.

I realize that the long-pin cams with step nose are for the later model L98s (with hydraulic rollers) and require a different timing gear set (mainly because the bolt holes are different). The particular cam I have was supposed to come with both long and short pins, but only came with long already installed. I'm told I can cut it down to size with no problems, but was wondering...

What clearance issues would be caused by KEEPING the long pin? I'd probably have to get a different timing cover; would it also affect the location of the water pump? What was the reason for the design change?
