Power Window problem

HELP! I'm getting reaaaaaallly frustrated here! My passenger side power window motor died. I replaced the motor and the regulator (the original was pretty rusty). The window now stops about one inch short of being fully up. It isn't making it to the stops. It stops at the proper place at the bottom of the movement. When the window gets to the top of its motion it sounds like the gear isn't engaged - the motor continues to run but the window doesn't move. If I pull the window up it will hit the stops but the motor gear don't engage it to lower it.
When I changed out the motor I used the "bolt thru the hole in the regulator gear" system to keep it aligned. Is there an alignment trick to the regulator gear?
 
The bolt thru the hole is the correct way to set the spring preload and since the regulator is new those gears are OK, pull the motor and see if the gear on it is worn. That might be the problem. PG.

I'll check it again when I pull the motor/regulator out next time. I checked it when I replaced the motor and it seemed OK. I'll give it a better check this time around. I
I can't think what else would cause the window/regulator to be off by an inch of upward travel.
