I still would look for air binding. Can you tell if there is coolant flow into the radiator when the engine is hot? That would tell you if the pump has a broken impeller, would it not? Sure sounds like a gross lack of water flow or air binding...
Did you check the pump motor rotation direction? With all of that rewiring work, you might of reversed the polarity on the pump motor. A DC motor will run in reverse if the terminals are backward. It's a long shot but worth checking.

But if the aluminum intake manifold expands at a greater rate than the steel bolt, I would think working with hot aluminum would help, not hurt. The aluminum hole would be bigger making it easier to brake the bolt free.

Boy am I glad to read this post. I too have an 89 convertible with the stock rear axle ratio of 2:59 and AT. I run about 1700 rpm at 70 MPH so I bet the resonance would be terrible! I wonder if any of the other exhaust systems are any better?
