Okay, well I dropped the transmission yesterday and while she was laying on the ground, I just turned the spindle for the heck of it. Well, when I turned it, there was a clicking sound on each revolution.

See, I'm hoping that maybe it's because I am in between gears or I'm not fully in the gear yet..? Does that sound right?

Any ideas? :(

You might not be in gear fully. Use an adjustable wrench and engage the gears while rotating the input shaft by hand. They should "clunk" in without a problem.
If you want to see what you have in there remove the side cover. You'll need a new gasket to replace it afterwards but you can see how things work and check the condition of the syncro's and gears. At least drain the oil and replace it with 90 wt gear oil.
