I found this rattle or knock to be the gas filler lid. Try taping it with masking tape and see if that is the culpret.
I have the same rattle and knocking with top on or off and out of car. I'm thinking this could be a possibility for mine because the springs in my gas filler door are both missing. Could very easily pop up and down on bumps. Don't know why I never thought of this.

My '93 does the same thing with the ROOF ON-it almost sounds like mine is the outside panel hitting the frame of the panel.Very hard to locate even though mine is almost constant on uneven pavement.I've tried tightening everything when the top is off and the top on-I'll be watching this closely also-keep wavin'

I taped the gas door on my 90 and went for a long drive and seemed to fix the problem. I cut down the rubber bumpers so the gas door will fit flush with the velcro on top of them. I then cut two round pieces of velcro and glued them to the bumpers and the gas door. No more rattling and thumping when I go over railroad tracks ect. Works very well... no more annoying noise from the rear or the car and a quick fix to return to stock. :D

Thanks for the idea. My rattle (roof on or off) has returned.
I tried your method but it appears that mine is caused by something else.
It appears to be in the rear hatch itself. I'm still hoping someone (or even me) will figure it out.
