Replaced weatherstripping now door wont close

Hi, I just got done replacing the weatherstripping on my 80 and all the pieces worked out good. However, now when I go to close the door the bottom of the side window clips the thin section of weatherstripping that runs along the windshield. So I tried to close the door with the window down and roll it up but it wont go all the way up, it seems the motor stalls out. I am going to silicone the weatherstripping and see if that helps.

Can I adjust the window, to stop it from "digging" into the windshield section?

Yes you can, the steps to do that are in the assembly manual with a much better explanation that chiltons has.

Adjusting the windows isn't too hard as long as you do it in the steps outlined. I had the same problem when I replaced the lower weatherstripping as it lifted the door ever so slightly and changed the angle on the window just enough to need adjusting.
 
I had the same issues here. With new seals all around the car, my window also dug in to the seal on the way up. I did as much adjustment as I could. Whereas it's still not perfect, it's better than it was.
