Help! 69 convertible windows

Can some help and tell me if the windows need to be re- aligned or is the soft top not lining up properly. Anyone else had this trouble

Yes to both. Start with the window and get it as close as it will get. Then align the top to window. It might take a couple of tries.

I looked at this again. And yours looked very similar to what mine looked like. I started moving the top up and to the rear of the car in the area in front of the rear wheel wells. I marked the original spot, added markings on tape in both directions that thought I need to go and went from there. First one side then the other. Once you have the top where you want it the windows may need some adjustment.

My window and and top were new so I did not have the windows as a base line to start from.
 
Do you have the optional hardtop? If so, install the hard top and adjust the door glasses to seal against the hardtop weatherstripping. Remove the hard top, raise the folding top, and adjust the weatherstripping on the folding top to seal against the door glasses.

If you do not have the optional hard top, put the folding top down. Follow the door glass adjustment procedure in the AIM (Assembly Instruction Manual) to square up the leading edges of the door glasses to seal against the windshield pillar post weatherstripping. Raise the folding top and adjust the folding top weatherstripping to seal against the door glasses.

Door glass adjustment is piddly business. Work slowly.

Thanks so much for your help . Will get to work and see how I go. I do have the hardtop so that may be the best way. Thanks again.
