I guess it depends on how much of the threads came out ect.. re tapping it may clean up what threads are there, but if there isn't enough left of the threads, you'll probably be looking at a repair like a heli coil, ect.. definitely a tight place to make a repair like this.. if the threads came...
The lines are an easy fix, this is very common, if you cut them neatly you can repair them with compression fittings, seen this done many times as the end of the lines at the trans are either siezed or near impossible to get tools on.. Good Luck on Phase 2!
Very possible... could also be a cable binding, though would be strange on a car that new... you never know though, definitely give that a try and take it to the dealer to have them check it out to see whats going on..

Probably want a really long 3/8 drive extension for the bell housing bolts? not sure what else off the top of my head I can reccomend tonight.. but usually when I'm pulling a trans that is one thing I def. will use...

I would almost suspect an EGR problem as key west jack said.. Does this problem happen only after to drive it and come to a stop? Does it happen if you let it idle and warm up without driving it? A vac. leak at idle can be a cause as well..

I installed LT4 heads, intake and the hot cam on my LT1.. and I love it.. I would like it to be a little more lopey but if I did that it would be less enjoyable for daily driving.. so I think it's the best mix..
