Found a similar thread weeks ago but can't track it down anymore.

Question 1.
A few days ago, my alternator wasn't charging. Replaced it, checked the battery, checked the groun and lead. Turned out the culprit was the brown (ign power) wire in the 2-wire clip going into the alternator. Not having great electrical fixin skills, I simply ran a new wire to the IGN slot in the fise box. Now the ALT works and charges, but when I turn off the key, the engine runs (though at a lower voltage reading) until I pull that wire from the IGN slot in the fuse box. Ideas?

Question 2.
After days of running the battery down while troubleshooting then putting it on the charger at night, it's acting a bit funny. After the first couple days of troubleshooting I had it bench tested and all was good, battery is still somewhat new and in good shape. After another day or two of the same abuse, the first couple times I turn the key it will barely turn at all, seeming to be a very dead battery. It may do this 3-4 times, then kick to life and crank plenty hard, just like normal. Reads 14.5 volts or so when running, around 12.5-12.7 when sitting.

Repair the alternator harness.

Your alternator and battery may be ok.

The problem could be wiring or connections in the battery cables, the starter harness or the starter itself.

Just an update in case anyone else has this issue....

RE: The brown wire I replaced and ran into the IGN power slot on the fuse box was the issue. I still havent been able to find why the origional wire isn't working any more, but my temporary wire was moved into an ACC power slot and it is working perfectly now.

Perhaps my actual IGN switch is starting to go bad? How can I test this?

If the choke heater relay or the choke heater fuse is bad then no power to the brown wire at the alternator.

Since it won't shut off, I guess the wire you installed that bypasses the choke relay is backfeeding the system on the backside of the ignition switch. That keeps the ignition hot all the time the engine is running.
You could install a diode in the wire or track down and fix the choke problem.

I have seen this symptom caused by an open in the ground wire between the engine and the frame
