Timing

If your rebuilder has not checked the line bore of your main bearings he is doing a bad job. If it is not line bored it will wear your bearings unevenly and lead to premature failure of the bearings. FIND A NEW REBUILDER THAT DOES EVERYTHING HIMSELF ONSITE.
He said that he checked the line bore, and he said it was fine considering there was only 400 miles on the motor.

Vettefan87,

I agree with Hib's post. After two fails of your engine with these guy, maybe it is time to look out for another mechanic and check everything step by step.

You can get some clues here, but I think it's going to be the rebuilder the one to do the evaluation and get the job done. I really don't trust the one you have now.

Good luck and keep us posted!

The person that is rebuilding it now is not the same place that rebuilt it the first two times. This guy was highly recomended by the Corvette shop that had pulled my motor and put it back in, this is where he sends all of his motors to my understanding.

I think Hib gave you a pointer with this sentence:
"It is possible you've got a bad crankshaft, and I'd check it for straightness and journal size but I'd also be looking at the block's main bearing bores. I'd be looking for a problem with the oil passages in the block."

The shop the guy sent it out to, that he sends all of his crankshafts said it was fine, and I did not need a new one.

There must be a very good reason for those two bearings to fail after only 400 miles! And I don't think it has nothing to do with the ignition system and or ignition timing. As Hib already said "pre-ignition" and "detonation" are problems that you can really feel when they happen:
" You don't have detonation because the computer's EST will dial-in knock retard when it senses it. Also, the Hypertech Thermomaster doesn't have enough timing in it to cause massive detonation, anyway. Plus!....if your engine could even have detonation bad enough to damage bearings, you'd hear it...as would people standing on the sidewalk as you went by".
The advance timing is computer controlled, I have some experience on these because in the last few months I have been tasting and changing many times the timing tables in my PCM and the fuel pressure for fine tuning the vette.
I think you need to find up what caused these failures without any questions before they start puting together you engine.

I hope to hear soon good news from you!

Well he was planning on the motor being done today, but he never called. Like I asked before could the injectors not working properly have something to do with this? two of them were leaking, and none of them passed the spray pattern or the flow test. Thank you for your suggestions, it is appreciated.
